When playing a playlist, specific songs start in the middle of the songs and I have to manually scrub back to the start of the song. Does anyone know how to fix this?

Have you already played those files in wacup? As podcasts will attempt to have such a resume feature attempted (if they'd not been played all the way through) which can be configured via preferences -> media library -> history -> playback resume section. As well if it's happening between instances then that'll potentially be the autoplay handling (preferences -> general -> autoplay) but that only happens during initial start-up & not subsequent plays within the running wacup instance. Might also be useful to know what the file type(s) involved are in case it's something specific to that format &/or the input plug-in which is responsible for handling the (e.g. like some of the vgm related formats).
